We parked right next to it, jumped in, watched it fully sink and disappear, and then nothing. We waited there until the next wave of ships spawned.

That definitely sucks and needs to be addressed. Did you get any credit to the commendation?
@captain-boilo some of the normal ships don't have loot, wait for the one with the captain on it...that's where you get the good stuff

Twice we've done the Crew of the Dancing Demon (once in an alliance, and once alone as a 3-man brig). It's on one of the last two ships, not on the last one.
Did you sink the Captains ship last? We thought killing the Captain of the Fleet would result in the same experience as killing the Captain at a Stronghold where it would clear out the remaining skeletons. However, this was not the case and we lost the loot from the Captains ship while trying to take out the last ship that spawned with it.
I could see this also being your issue if you sank the wrong one first.
EDIT: Just to be clear, I'm talking about the Captain of the entire Fleet, not just the basic ships Captain that appear on all of them.
Yes the loot isn’t necessarily on the last ship you sink. It’s one one of the last two ships that spawn together. The ship with the actual captain (red nametag.) if you sink the captains ship first, there’s a good chance you’ll lose the loot while you continue to fight the last ship, which doesn’t have any loot on board.
