I've just done some turn in quests and noticed that not once did any of my rep go up for either of the two associated factions. I'm assuming this does not "function as designed."
This happened to me also. However after 15 minutes or so it randomly showed up for me saying i'd gained rep. I think its purely down to the unusually high amount of people playing the game clogging up the servers. Should settle back to normal in a day or two.
