If I uninstall Sea of Thieves from steam and install it from the microsoft store (I bought a copy on both stores) and use the same xbox account, will I find my progress on the version downloaded from the microsoft store or will I lose my progress?

Progress and your pirate profile are attached to your xbox live account. It doesn't matter if you have the game on steam, microsoft store, or a physical xbox copy as long as you login to xbox live with the correct account when prompted.
