Grade 5 flags being sold to Reapers not counting?

Last night and today my crew turned in 2 grade 5 athena flags to Reapers. They counted toward the tally for 25 flags, but not for the grade 5 accommodation. One was floating in the water, the other we took from a ship we were fighting when they scuttled. Is this glitched or are we doing it wrong?
