I believe you should implement a type of reward for sinking another ship even if it is not loot based. Ship battles are a lot of fun but rarely do I find any loot on the opposing ship. That is luck of the draw I guess but what if you got a rep reward just like the merchant alliance etc. Another rep to level that unlocks exclusive cosmetics depending on how many ships you have sunk. This encourages pvp and gives at least some type of progress toward something after a long battle with no loot. Its just one idea or perhaps even a notoriety rep so you become known to the world with a symbol that lets people know you have won many battles. This could in turn make you a target for others. I'm just throwing ideas out of the top of my head but I just want something to progress as I engage in so many long (and fun) ship battles that often feel like I made little to no gold. This way you make progress in at least some form :)

If you want to discourage players from running or sailing away from a battle... well, it could be that they have treasure, are looking for treasure (and don't want to waste time in battle), or they just don't want to fight
Edit: This is not a fast game. Everything is slow and methodical. Speaking for myself, that is why I choose not to engage. When I've invested a lot of time into my game session, I don't want to see it all wasted. When I've completed a quest and I'm ready to log off the game... watch out. I'm looking for a ship battle to finish the session :)
@scrub-toaster I see your point and you have given me a better idea actually. How about the rep you gain (should they add it) is changeable, it can go up when you win and down when you lose. This way you have something to gain which I want from ship battles but also encourages safe play where if losing a battle it might be time to get out of dodge as you want to protect your rep. This also in turn finally gives at least SOME type of penalty for losing too which might reduce all the fort ships from constantly returning to the scene. For this to work there needs to be at least a few really cool rewards for hitting max notoriety rep or pvp rep whatever ya wana call it. So it overall encourages and discourages pvp in a sense. :)
