All barrels begin the despawn process when dropped from the harpoon. You should still be able to swim down to it before it disappears, but this is intended behaviour for barrels and using the harpoon and not a bug.
I guess they should make an exception for the voyage specific barrels though, but I guess that depends on how they manage floating items that aren't loot.

Quest barrels should not begin to promptly despawn when dropped, since mis-clicks happen.
Hopefully the devs will see this.
