There were 2 major storylines that were straight up abandoned, the revival of the Great Warrior (Adv 7 The Siren's Prize), and the Dark Brethren's and Briggsy's search for the cure (Adv 10-11 The Rouge's Legacy and The Secret Wilds)
I have no idea were Rare was going with the Warrior, he was supposed to help us with stopping Flameheart's ressurection, but he just didn't appear during The Herald of the Flame so I'll just leave him alone, but I do actually have a basic idea for what they could do with the cure:
Since Phantom Briggsy betrayed the Brethren, and now works for the Pirate Lord, and Merrick is nowhere to be found, they need someone else's help. And who'd be a better replacement for Briggsy's memory than the real Captain Briggsy! (From what I understand, Skeleton Lords also end up in the Sea of the Damned after death, but don't get fished up by the Ferryman, so they just end up stranded there forever).
So, Wanda and the gang go searching for Briggsy, and after they find her she obviously agrees. Why would she agree you ask? Well, as we all know, she never asked to be cursed.
Now this is where the actual Tall Tale starts, Pirate Lord hears of the Brethren's plans, and ask us to stop them (because who else would he ask?). Now some gameplay happens, we probably fight the three-headed monster at some point, but when we get to the cure, the dastardly wrong-doers suddenly snatch it from right in front of us.
Now for the ending cutscene, Wanda does her typical monolouge about how she hates piracy and yada yada yada, but because Briggsy's a GOAT, she takes the cure and GH's head on a stick, says something awesome, throws the cure to us and teleports us straight back to the Sea of Thieves.
This would nicely wrap up the story, give the good guys a new powerful weapon (cuz Flameboy's been getting too many recently), AND set up a possible return for Briggsy as some sort of a not evil skeleton (I don't want her turning human cuz she has way more swag as a skelly lol).
