And I unlocked the "Worthy Emissary of Souls" commendation, really wanted the weapons so I went to the shop to buy them, only to find.. they're still locked? What? Has anyone else had this issue?

Typically to unlock anything from the commendation you need to hit grade 5 unless it is otherwise marked.
What weapons are you trying to buy specifically?
The weapons marked as locked until you get the "Worthy Emissary of Souls" commendation. I'm on game rn but I'm currently afk so I can't see the specific names of the weapons. It said I unlocked it the commendation, but maybe I need to get all the grades? I wish I could post a screenshot of what I mean. Lol
Edit: I think there's a cutlass and eye of reach, not sure if there's more.

Since it was your first time sailing for one that would be grade 1
Worthy emissary commendation is hitting grade 2 emissary 100 times for grade 5. To complete the commendation and unlock the rewards.
The good news is it's easy to hit grade 2 emissary, the not so good news is you gotta do it many times.

all you gotta do for the commendation we are talking about is hit grade 2 which isn't too risky but will be time consuming as an overall goal.
Grade 2 is really only a few pieces of loot, so you could get that from island treasure or a skelly ship or a sea fort, etc.
You can just hit grade 2 and lower and do it again.
It's gonna take you some time to do that many but risk will be low and it'll be easy enough to where it's not putting you in a bunch of tough situations.
You get rep for island captains too so I'd keep a look out for those at nearby islands. You really don't need to adventure far from the outpost if you don't want to for grade 2. Sea forts are near all the outposts, little islands are around outposts. A shipwreck will probably get you there too, if you see one near. You'll be alright.
It'll help create a routine that will help you overall. It's always best to prioritize selling over holding loot for a large majority of players in the game. This is practice for that.
