I took a break for awhile and started playing again recently. I have found two ancient skeletons in the past three days. Are there more of them now or am I just incredibly lucky?

I'd say you were lucky.
You do have better luck the longer you spend on land though, so if you're lost doing a riddle or running around on the Shores of Gold, you have a better chance of running into one. There is never a guarantee though.
I found a couple awhile ago and haven't seen any since.
I was (finally) doing Tall Tales, so I was on land for quite awhile in both instances. It actually scared me the first time because I had never heard those noises and had no idea what was spawning!
it's just luck and spending time on land I don't think the odds have changed
Sometimes I don't get one for a couple weeks sometimes I get 2 in one day or 2-3 in a week
I have my own personal possible theories on what method of play slightly improves my odds based on finding quite a few of them but it's probably coincidence.

I don't expect you to believe me, but I've killed like, ~30 of these things since they added them. Majority of them were in Arena during my grind to Triumphant Seadog, as I was the main digger of the crews.
The rest have been on random islands, like Rapier Cay, Plunder Valley, Crooks Hollow, Ashen Reaches, and a big chunk were on Thieves Haven during the Athena 20 grind, as, once again, I was the main digger.
Some folks are more fortunate than others. So I say keep looking! You'll find more, I'm sure of it!

believable to me I don't think I have 30 yet I was guessing mid 20s after a little less than a year playing
Never had one pop for me on thieves which is surprising considering how much searching and digging I've done there
I've had like 3 spawn on smugglers that I never was able to find so that island is cursed for me
for me spending lots of time on an island hasn't panned out a majority popped for me within the few minutes
