I was doing stars of a thief and I messed up the puzzle vault as I only realised what I had to do for that one near to when it had filled up and I drowned but now the doors locked does that mean I have to do the whole thing again?

Unfortunately so... the water filling the chamber is the timer of the allotted time you have to complete the puzzle.
You will need to restart the tale to take it on again, this time though, I would suggest working out the final puzzle before lighting that last lantern on the altar.
