the glorious sea dog tavern being closed makes me very sad, but I was under the impression there were supposed to still be NPCs on the docks, and there are none. The place is Glorious, as the name suggests, but I wish we could see it back to its former glory.

Lore progression and world building. Go to the top, where there once was a room you could enter, there's now a locked door with purple candles outside. If you haven't done Lottie's Request and met the Client, I suggest you do. You might see some similar purple candles.
Rare have said in the past that they have plans for that place, this seems like they're finally evolving it. These things usually take a few updates (see Reaper's Hideout) but it's fun to watch it change.
It’s quite possible that Sea Dog Tavern will become the GMU’s headquarters in the near future.
I’m basing this idea on a recent discovery Falcore made on the island, and since I don’t want to spoil anything, I won’t say more here, but I wouldn’t be surprised if that turns out to be the case—after all, don’t forget that the GMU is coming this year, and so is the Capt’n.That would explain why all the NPCs are no longer on the island.

While we've had things change and added, the last time we has something teased like this I think was the Sovereigns? Unless we count when The Burning Blade was at Shipwreck Bay.
Regarding whether it's the Dark Brethren or the GMU... I'm leaning more towards the Dark Brethren. I just can't see the GMU getting hold of that place when they haven't even arrived yet. The Dark Brethren, on the other hand, have previously been there, one of them literally worked there... and one of them killed DeMarco. Then there's the candles... which we have seen before.
