Plunder Pass has no effect on Guilds.

Are the ships perhaps on the seas with a full crew ? Or a crew that has only friends enabled ? Or don't have share with guildmembers enabled ?

Non of the above...I can't even join my own guild ship.

Your own guild ship could be out on the seas with a full crew.

Are you sure you're in the play bit of the menu and not in the view & manage part ?

I'm only able to join if someone in my guild sends me an invite.

Are you also on their friends list ? If not, they could have set sail with option 'friends only', instead of guild & friends only'.

They could also have set the option "Allow friends to join" to No.

The capt took out my boat and had to invite me to join her; just so I can play.

Depends what option they have selected when launching the ship. If they choose closed crew rather than sail with guild then you will need an invite
