Are there a numbers of ways of doing it? Do all pvp moments add to it?
Is it only from selling flags from sunken ships?
How do we level up in the Reapers Faction?
In a nutshell the point is to go after other emissary ships, sink them, and take their flag to sell at Reaper's Hideout.
Another main way to gain rep is the reaper's chest and reaper's bounty chest.Regular loot can be turned in there too both from forts/voyages and stolen although after last wednesday it doesn't really give you much rep.
To rank up the emissary flag, you need to kill players or sink ships, sink skelly ships, kill the meg or kraken, grab loot, load loot onto your ship (same wiht emissary flags).

No, almost everything can be sold there...at least I didn't find anything that the reapers doesn't take
