On the Dock where your ship spawns is the lady who sells the skins, next to her is a box where you can equip it (Similar to your character cosmetic items).

There is a chest on the floor (left hand side) next to the shipwright where you bought the skin from. It has a ships wheel & mast poking out of it ;)
