I'm not sure that taking out the abilities for Reaper's is a good solution to any balance. If anything, if you want the Athena's to be rewarded for protecting non alliance crews, make it so that if an Athena hand's in a Reaper's flag, you get timer where you are invisible to reapers on the map.
So Athena's actually hunting Reaper's are rewarded, Athena's not hunting reapers will still be seen.
Maybe make each Reaper flag turned in allow you to stay invisible at level 5 only as well and for a set amount of time like 1-2 hours per flag.
I think this is a solution to your idea. Would actually be cool too.

Raise Reaper, scuttle ship, bury the flag, sail back with your new ship, dig up Reaper flag, raise Athena, when a (high level) Reaper shows up, turn in your own Reaper flag and you're invisible for the Reapers on the map.
You envision Athena protecting from Reapers, but it probably will be used when a crew comes across a Reaper (flag), they use it for their benefit without having protected anyone and donning their Athena emissary because they found a Reaper flag
