I was wondering, when you hit grade 5 emissary and you get the emissary quest, does that take up one of the 3 voyage slots? And as such do you have to vote on it on your ship? Obviously voyages purchased and not started stay with you session to session, so I suppose the real question I’m asking is: If I reach grade 5 emissary and take the emissary quest then need to log off, could I come back to it if I haven’t started it, or would I have to work up to grade 5 again?

When you pick up your grade 5 emissary quest, it appears automatically in your voyage wheel. You don't get it in your inventory and you don't have to vote on it. It's similar to a message in a bottle/barrel. Unfortunately if you leave your session, it's gone too.
