I personally favor the messenger pigeon idea, where a bird flying between the ships allows for written messages to be sent between them. It gives alliance communication and reinforces that 'the ship is the home' thing, since it's necessary for all alliance mechanics.
Alliances are meant for teaming up to tackle a larger task together. It's about close cooperation with the added risk of being stabbed in the back.
I personally don't think Rare should do anything to make long-distance alliances more comfortable or easier to handle. Coordination with your allied crews should require you to take the risk and sail closely with them.
