Having a deck hatch on your stairwell to the lower decks of your ship would be a good way to protect your vessel, this could also prevent spawn camping so that you'd have a chance to fight back, and if the deck hatch was closed and locked and the loot you've gathered below deck it would make it so that your loot wouldn't float to the surface when you're ship was sucken, so if you lock your deck hatch and day stay below deck with your loot the other crew wouldn't sink you if they wanted your loot giving you leverage in the situation

This is an inherently bad idea, because everyone would do it and nobody would ever earn any loot for actual pirating. Pirates that successfully beat and sink you deserve their reward. Taking that reward away from them will break the game. This idea, IMO, is just a way to subversively push "Sea of Friends" or PvE, which goes wholly against the developers original vision since this is an online, open-world, PvPvE, sandbox game.
That said, you can always put your loot in the brig so that the only way anybody can get to it is by sinking your ship - unfortunately, that applies to you too, if you want to turn it in. To do it, simply place your loot next to the brig, and then vote someone into it. Once in, they can grab the loot, which will appear in their arms inside the brig. Finally, they can drop it onto the floor and be released. The loot will stay there indefinitely until the ship is either sunk or scuttled.
