Does anyone know how the length of an underwater cut scene is determined when diving to a location? I've had them last from a few seconds to several minutes.

I don't think there is a set length. It will keep you there until whatever it is searching for is found (hourglass opponent, server with available event, etc...).
There might be a timeout that will kick you out if it can't find an appropriate server but this might only apply to voyages/raids since you can stay down there quite awhile waiting for hourglass opponents.
