Skeleton Ships

Since when have the skeleton ships been allowed to attack you when you are docked at an outpost?

Since they were introduced.

Sometimes, they'll try to spawn on you as you approach, and won't spawn until you leave the island, but the music plays the whole time.

Yeah, skel ships are unpredictable.
IF you can distance yourself from the skele ship (by either using land, large rocks) and especially putting lower holes in it so it slows, sometimes you'll lose battle music/lose aggro.
The meg however will not attack if you're close enough to land, though music/aggro may continue popping up offshore.
