Hey, fellow Czech here.
This issue is present on Steam only, AFAIK. There's an option in Windows that would automatically switch your keyboard layout. Just type "upřesnit nastavení klávesnice" in your Windows search and then enable the "Umožnit použít jiné metody zadávání znaků pro každé okno aplikace."
That way you still have to switch to EN keyboard layout when you launch Sea of Thieves (even after it crashes), but Windows will remember and apply EN layout only to SoT, not the whole system.
