As the title says, my steam overlay is not working. I'm on Linux and my overlay works with other games but not with Sea of Thieves. What can I do? Or it's just a Windows/Linux problem?

Hey, I have the same problem, I think it's related to the fact that sea of thieves is launched after the anti cheat popup. The only game that has that problem with me is mass effect legendary, when EA starts I see the steam overlay fps counter but then on the actual launcher and games I don't have the steam overlay. So it might apply on the first window launched but not the actual one. I'm assuming you're playing on Linux as you bothered to specify "Windows/Linux", I too play on linux and had no problems when playing on windows. I hope someone finds a fix soon.
