Guild Leader (the role you mention in the title) is not equal to Guild Owner (the role you mention to have in the post).
AFAIK only the owners of a ship can remove their ship from the guild.
Indirectly, if you remove a person from a Guild, their ships should be removed as well - but that might create some bad blood.
Guild Owner will let you remove people entirely, but not remove ships.
You can allow leaders to remove people if the owner has set it up that way. Removing the person will remove all of their ships, but not affect the guild emissary standings/progress.Does the ship have a sketchy name or is it just ugly (in your opinion)? If it had a sketchy name you could report it, but better to kick the player at that point.
