I would like to know if I can buy the sail, and my friend buy the "the main part" (the ship skin). and if they both show up on the Ship.

yes you can, me and other 2 friend bought different parts and now when we play togheter we have a fully customized ship :)

There is ship customization chest right at the same place where the guy sells sails etc. You can both buy some parts and just go to that chest and activate them separately.
