If I got skelly curse then switched to guardians to get the ghost curse, would I still progress commendations that require sinking ships after the ritual? For example, “his favorite crew”, which is sink 100 ships on a captained ship after the ritual. Could I progress that while fighting for guardians as long as I complete the ritual first?

As long you wear the skeleton curse, it will count toward your completion. Always follow the words to the dot.
